That depends on how you deploy DSpace, there are several ways. If you manually copy the .war files or the webapp directories somewhere where Tomcat can see them, then you need to modify those files in that place (in your case presumably /tomcat/webbaps); in this case, if you have a copy of the webapps in [dspace], those are not being used. OTOH, if you point Tomcat to webapps in [dspace]/webapps as recommended by the installation instructions, you would modify the files in [dspace]/webapps/. I hope that makes it clearer.
