By yes I mean the code infrastructure is there, however, the actual reactions specific to your problem probably have to be implemented (requires C++ knowledge, as the usage of Dumux generally does). For methane dissolution there might be already available models in dumux, and for sure some other users have done that before (maybe someone answers in the mailing list), for biodegradation you will most likely need to add your reactions.
