Having followed that thread since the beginning, I'm starting to think that
somehow the Finder got corrupted somehow. After all the work you did on the
desktop file, I can't imagine the problem lie with it, so I would look
somewhere else. The application responsible largely for displaying the icons
is the Finder.

I'm not sure if you already confirmed this, and I know it's obvious, but did
you check in a folder that contains files that have a custom icon that there
is an invisible file still sitting there called "Icon"? That�s where those
custom icons are stored. It is possible that the directory structure has
been modified in a way that no problems are detected, but the Finder can no
longer associates those custom icons with the files.
