To answer this question with a little more attention, OUT, but only in fully
charged condition for storage, periodically recycled. Remember, battery
charge/discharge is literally a reversible chemical reaction which
incrementally declines in efficiency (completeness and purity) each time.

Empirically, my batteries haven't suffered much by always being in a
computer on external power with discharge usually confined to about 45
minutes of use. Lions supposedly have no memory effect. What has been
affected by "top half" discharge is that the Control Strip time estimate
algorithms, fall quickly from 55-65 minutes to 20-30 minutes (due to skewed
early voltage drop off measurements) but still easily run 1.5 hours or more
with minimal power conservation measures (because residual voltage is
maintained longer at a somewhat lower level). I occasionally will run a deep
discharge (during the normal course of usage) to fully exercise the battery
a la NiCad practice. I've also had them out for up to 6-8 months, by
accidentally leaving them in a foreign country or in the process of first
discovering DEEP GLOD--without apparent ill effects.

So if you have more than one good battery rotate them. If one is really good
and the other very weak, keep the good one fully charged and stored but use
it periodically. I would never be so extreme to remove all batteries just to
"prolong" battery life--use'em but try not to abuse'em, like leaving them in
closed cars in the summertime, or chronically discharged, or running mainly
on batteries.
