Good question. I guess the answer would be "yes". However, I just re-indexed an MPEG file I cut yesterday (the sources are already gone), but there was no PTS inconsistency. Maybe the problem was in an unused part of the stream, or the muxer silently corrected it. Can you please check your output file as well?
