I tried to get more information about this misbehaviour: It mostly occurs when nautilus is opened by another application and it was not activated yet, it has got the blue attention arrows next to it. Nautilus is open in background, when I click on unity nautilus launcher it opens the new window. It does this till only one nautilus is running; when it's two or more, it gives opportunity to choose. This happens on all occasions. However when it's not opened by other applications, it still behaves same way sometime; when it's in background. I'm not sure of this happening all the time.
