I can reproduce this problem on Ubuntu 13.10, Unity 7.1.2: - Add new shortcut by pressing [+], name: test, command: gedit - Assing keys to Alt+Ctrl+1 -> Try it -> Does not work -> Log out -> Log in -> Works.
Same with editing the 'test' - Change command to 'nautilus', try Alt+Ctrl+1 -> Does not work -> Relogin -> Works. For the meantime to those who suffer this bug: Add shortcut to command: unity -> relogin.
