I am also having the problem right now in Ubuntu 14.04 I also experience a similar issue with other windows disapearing from the screens AND the launcher after I minimize them. It may be another problem not sure... I confirm it happened with Chrome and terminal windows from Remmina.
This is exactly the kind of crap killing linux. How can you expect ppl to switch over from other OSes when they have to deal with this kind of issues? This is BASIC stuff, it needs to work flawlessly. You can just have programs and windows magicly disappear like that. If I kill it and then launch it myself it comes to the foreground just fine.
