I also have very similar issue on 14.04 (64bit). I copied files and at one point i don't see Copy dialog. There is noindication on launcher that files are being copied/moved. Only way i can see that files are being moved is by opening source or destination folder to see files appearing/dissapearing.

However once it is lost by changing to other windows, it cannot be found either via the launcher or with ALT-TAB. The launcher clearly shows a file copy is going on (shows two windows open and a progress bar on the icon) but clicking it only enables access to the Nautilus window, not the file copy dialog.
