Yes, you need to prevent both the animation and the fade plugin to touch
the notification windows. Compiz default settings haven't been updated
yet, but for people maintaining a custom configuration there is a FAQ to
help you match the notification bubbles here:

Bug description:
Even though "!(title=notify-osd)" was added to animation plugin rules and
fade-out flashing disappeared, now that same flash appeares during the fade-in
animation.
Disabling the animation plugin resolves this issue.
