Windows Vista and later have special file protection policies around the C:\Program Files and C:\Program Files (x86) directories. If a program is installed there and you try to modify its files (like updating DX4WIN), those files will either be reverted or deleted.
The suggested installation path is C:\dx4w903 or something like that. That is what you should have used.
