Bill, I think you were expecting something to happen that doesn't. Changing the prefix database does not change anything for an existing QSO. It only effects new QSOs logged. So, if you have something already entered you'll need to change the prefix field for the QSO. This is one of the reasons why we advise folks to consider the typically ambiguous prefixes such as the JDs, VP8s, ZKs. so that they can add the callmaps before doing an import. From your description, I think the software is doing exactly what was intended.
