My WinKey works the same way.  I thought this was normal operation.  When I
first turn on the computer, before loading the DXBase 2005 program, WinKey
works from the paddles with the speed controlled by the speed pot.  The
DXBase program takes over speed control after that.  If I close down DXBase,
the WinKey is disabled and won't operate with paddle input until DXBase is
reloaded (or until the computer is rebooted).

I don't regard this as objectionable, but was surprised to hear from you
that another program operates differently.
