I have not found a way to get around this either.
But I did create a workaround.

The filtering for cards you wish to submit does allow for placing a special 
set of characters in the Special1 and Special2 fields.

Now I don't make big submission any more. But this is how I did it.
Every time I found a card that was good for submission I would put the 
following code into the Special 1 field
C-07-1
for
Card-07(year)-1(first submission of the year)

or
When I saw a LoTW qsl that was eligible for a Hybrid submission I'd put
L-07-1 (L for LoTW)

Now when I decided to make my submission I would tell the Award Submission 
module to select only confirmed qsls with the C-07=1 in the Special1 field.

So what you end up with.
In the LoTW submission process it's only submitting LoTW qsls
And in DXBase, it's only submitting confirmed qsls that you had not already 
included in the online LoTW submission.

the printed sheet will only show the cards you selected.
As the DXCC desk processes the LoTW submission first, there won't be any 
possibility of wasting money and getting a 'already submitted' notation for 
a band/mode/entity.

REMEMBER NOT TO ACCEPT THE DEFAULT AFTER MAKING THE SHEETS THAT WILL MARK 
ALL THE QSLS AS CREDITED.
Don't mark qsls as credited until AFTER they are returned in case some are 
not acceptable for whatever reason.

As far as I've been able to determine, there is no way for DXB to know that 
you just accepted a LoTW qsl as being eligible for submission unless you so 
so indicate that prior to using the Award Manager.
In other words, unless you mark it as 'credited', the award manager will 
think that that entity band/mode has not be credited even though it's marked 
as 'confirmed'.
And you don't want to mark it as 'credited' until after it's been accepted. 
Even though, it looks as though the DXCC desk would accept it as good, it 
may not be.
LoTW isn't just properly approved operations. A dxpedition could upload a 
log that hadn't provided proof to DXCC desk.
