Hi Tom, This problem exists in EGit 0.8.x but should be fixed in a later version. I might be facing a variant of https://bugs.eclipse.org/bugs/show_bug.cgi?id=316104
Can you try using the latest and greatest EGit from http://download.eclipse.org/egit/updates-nightly The nightly build works very stable for me.
