We have an issue that I am pretty sure is down to e4 and compatibility
with e3 plugins, and I am at wits end how to debug any further.
We have developed an Eclipse plugin that has worked just fine across all
releases since it was first released on juno, all the way through to
neon. Now, on photon, Eclipse will hang on startup after our plugin has
been installed after selecting a NEW workspace, or attempting to switch
to a NEW workspace and restarting. It starts just fine if the active
workspace is the same as when the plugin was installed. This is the
same with p2 installations.
What triggers the hang is if either the file
/<workspace>//.metadata/.plugins/org.eclipse.e4.workbench/workbench.xmi
is missing, or it does not contain the entry:
<rootContext xmi:id="/<something>/"
elementId="/<pluginId>/.actionSet"
name="Auto::com.ecoscentric.cdt.actionSet"/>
where /<something>/ is some hash key, and /<pluginId>/ is our plugin
Id. That is, if I remove the above line from a working workspace,
Eclipse hangs on startup, or copy
/<workspace>//.metadata/.plugins/org.eclipse.e4.workbench/workbench.xmi
into a failed workspace, Eclipse starts.
Starting Eclipse with -debug -consoleLog, you see multiple exceptions
every 5 seconds from various threads with the message:
Timeout after waiting 5 seconds to acquire the lock.

jstack confirms there is a deadlock with various threads locked in
various stages.
Debugging with Eclipse RCP does not help either - the Eclipse+plugin
always fires up OK because the new workspace is adequately prepared. I
am installing into eclipse-cpp-2018-09-linux-gtk-x86_64 (same issue
existed with photon-R, but this all worked in releases of Eclipse prior
to photon.)
I would appreciate any help or advice to figure out why our plugin
causes photon to hang on startup with NEW workspaces. Googling around
this issue all revolves around broken workspaces and deleting .lock or
.fileTableLock files etc. None of these exist in the installed eclipse
directory, and also obviously in the workspace directory because it was
newly created. However, in a failed startup in a newly created
workspace, the following files typically exist in the workspace:
/<workspace>//.metadata/.lock
/<workspace>//.metadata/.plugins/org.eclipse.epp.logging.aeri.ide/org.eclipse.epp.logging.aeri.ide.server/local-history.lucene60/write.lock
