There may not be an easy way around this, but IDEA considers any file you touch to be "modified" and uncommited by the VCS. Of course CVS doesn't considered a file modified unless something is actually different than the version in the repository. My build.xml touches my web.xml files to force the server to re-init the webapp, making IDEA think that they need to be commited.
