Put some entries in the Exclude From Compile list, then delete that folder (or file), notice the entries in the list get removed. This shouldn't happen, as this is a common occurence (at least at every company I've worked at) to delete your entire source tree and do a "fresh" get from SourceSafe, in order to clean out files that people have deleted from SourceSafe (since there's no SourceSafe-sync tool to keep your working directory mirroring the SourceSafe tree). IDEA should keep non-existent entries in the Exclude From Compile list and maybe show those missing ones in red, as is done elsewhere in the IDE.
