Alternatively WinCVS has a nice feature were you can flattern subdirectories and then apply whatever filters you want.  This would be nice for Idea.

Another possibly is that when a commit is for more than one file, a list of
checkboxes shows up in the bottom half of the commit dialog, and the user
can choose files not to be checked in
