I know the feeling exactly - but I have also found out that I can usually still intercept the "lift finger from mousebutton" command traveling down my arm, and instead keep it pressed until I have removed the mousepointer from the [X] in which case windows ignores the command.
Alternatively you could install a utility like WinKey (http://www.copernic.com/winkey/) that lets you set lots of functions for your [windows] key. I have set mine to do minimize, maximize and restore window on [win]-down, [win]-up, [win]-left. So no risk of closing anything :-)
By the way it has also greatly eased my life developing as I now use: (some examples)
[win]-J : To start IDEA
[win]-T : To start my tomcat
[win]-[shift] T : to stop tomcat
[win]-I : to start a new IE session for testing
[win]-V : To start Visual SourceSafe
and obviously :-)
[win]-[Ctrl]-I : to go to http://www.intellij.com/eap/
By the way - I have nothing to do with the company that makes WinKey. It is just a nice, free and very usefull utility that I have used for a few years and it is a great advantage for all the keyboard-lovers that are probably to be found on this list. (or I expect so, as IDEA is one of the most keyboard-friendly IDE's about.)

So you & Erik have never attempted to maximise IDEA (or any other app) and had
your mouse stick on a pixel 1/2 mm inside the close X after the brain's already
sent the click command to the finger? :-)
I personally agree 99% of the time, but that 1% is usually worth the angst of
clicking the confirmation box.
