I think the use of colour to diffentiate between categories is good design, providing
it is not the primary method. Colour works at a subconcious level, its association to
meaning requires less concious thought in the long run.
The primary method for distinguishing things should be something that is obvious at
the concious level -- representative letters, commonly associated icons etc.

VisualAge and Eclipse are using modifier icons the same way.
I think that the letters should not even have colors. Too much color already
and a intuitive and meaningful letter IMHO would convey the message easily
and without detracting the attention.
Just a smaller (by 25%) bold font superscript or subscript with a white
outline to make them stand out in darker background would be enough.
Obviously this goes to all modifier icons. I do not know for example what
the little diamond on methods mean. I always forget. But if I had a
S for static, A for Abstract, a little lock for Synchronized, ... I would
get the message once and for all.
