i'm having the same problem (SuSE Linux 7.2, JDK Sun 1.3.1, IDEA #521) i'd say it is not "any cvs update" but rather "recursive updates of whole directories" that cause the problem. my impression is that IDEA just "forgets" to pass the name of the currently selected directory to the "cvs update" command (as you'd do it on the command line)
