my project contained two sourceroots like :

myprjroot/mycvsmodule/src/com/mycompany/foo/bar/

myprjroot/mycvsmodule/test/com/mycompany/foo/bar/

pointing to the package 
com.mycompany.foo.bar defined by the first sourceroot,

I decided to rename the last package from 'bar' to 'bar2'

I got a warning dialog that told me that the package appeared in
multiple places (including one jar in the classpath) and that they would
all be renamed.
I clicked on yes, performed the rename and the first set of sources was
renamed correctly

but the second set of sources had the package name correct, but the name
of the directory they were in was still 'bar' (i.e was not changed) - I
then performed the rename again on that 'bar' package and eventually the
refactoring was complete.
