I have a similar problem.  We have about 1000 java files, and 1400 classes.  I do a 
make, 
and it recompiles about 43 java files.  Once successful, if I do it again, it will 
re-do those 43 
files.

It doesn't take an inordinate amount of time, but it is incorrect.
