I have similar (I guess) problem.
I do:

- compile project - the classfiles appear in build directory
- Shift-F10 - app faild to launch complaining that mail class was not found
- I check the build dir - the classfiles are gone.

I have "make before run" turned on. When I turn it off it starts to work. I
assume that "make" somehow removes the files instead of creating them.
