"Autoscroll to source" works for nodes for those "Edit source" action is available; messages in the Ant output window such as ones representing targets are of that kind. To avoid the problem it's enough to turn "Autoscroll to source" off manually. Do you mean that "Autoscroll to source" option should be ignored during Ant script execution?
