609, win2ksp2, jdk131_02 I just noticed something similar in the editor panes when I use CTRL-mouse wheel. (I have line numbers turned on...)
What I see: lines 10 through 68 are COMPLETELY visible and only a few pixels of line 69 show I hit CTRL + WHEEL-MOUSE-SCROLL-DOWN (one click) and the screen scrolls down one full screen so that line 69 is now the top line of my screen. Now I hit CTRL + WHEEL-MOUSE-SCROLL-UP (one click) and the screen scrolls up one full screen so that line 9 is now the top line of my screen.
