Bjorn, This functionality works just fine for me.
I moved project, structure, ant build, and hierarchy to the left panel and on the bottom panel I have messages, commander, find, inspection (?!), run, debug, and CVS. They stay put when I close my main project to open smaller projects and go back again. Have you tried to create a NEW project file? It could be that your .ipr is carrying some garbage along from a much earlier build -- this has solved numerous issues in the past when updating builds...
