This functionality works just fine for me.

I moved project, structure, ant build, and hierarchy to the left panel and
on the bottom panel I have messages, commander, find, inspection (?!), run,
debug, and CVS.  They stay put when I close my main project to open smaller
projects and go back again.

Have you tried to create a NEW project file?  It could be that your .ipr is
carrying some garbage along from a much earlier build -- this has solved
numerous issues in the past when updating builds...

I have reported this previously but it happens still with build #611.
I configured/positioned all the tools by moving them from left to
right and vice versa until they have the following positions:

left side:  Project/Ant Build/Commander
right side: Structure/Hierarchy

Now when a project is closed and reopend, the tools are not at their places
:(

The Commander tool moved up one postion. On the left side it is then:
Project/Commander/Ant Build.

It would be nice if the tools keep their positions persitently as it is not 
very convenient to position the tools every time a project is opend.
