haha, yeah I've seen that too on windows XP and wasn't sure what to make of
it.  There is what I would call a very rapid blinking of what ever
application is in front of it, including the start menu when it's popped up
in front of IDEA.

It seems like IDEA is fighting for focus or something, but it's more like
the refresh speed for either error checking or code completion where it's
waiting for you to do something about it and try to complete it for you.

The exact effect on the start menu is that the shadow behind the menu blinks
on and off.

I don't think it's related to the JDK though because for the little time I
tried 1.4, it was doing the same thing.
