Good to know. I do plan on adding the updated Cufflinks. Currently working through an error finding the bam library. Trying to understand how the EBROOT<tag> env vars get set. Will post a separate thread if I can't figure it out shortly.

The $EBROOT environment variables are defined by the modules generated by EasyBuild (and also via some other ways, but likely not relevant (yet) for you, cfr. http://easybuild.readthedocs.org/en/latest/Using_external_modules.html).

$EBROOT* is wonderful. I encourage our folks that build by hand
to include it in the module. I pondered $TAMUROOT* for local builds
but that just causes confusion. It's so nice to tell our users
(university researchers with no clue of Linux/compiling, etc.) to just use
$EBROOTwhatver/lib

Note, I am an abuser of EasyBuild. I have twisted and distorted it
in ways the designers never intended (or if they did, perhaps didn't
expect). So what I offer may not reflect best practices.
