Lars - While not a direct EclipseME solution, one possibility I can offer you is AntME - a related Antenna-like package that's under development at sourceforge.net (http://antme.sourceforge.net) AntME is intended to eventually replace Antenna, since it seems that Antenna is no longer being maintained. Although not complete, the first release of AntME does have some fairly sophisticated JAD editing ability - you could conceivably use it side-by-side with Antenna in order to achieve your goal. This would, however, require you to write your build.xml manually, instead of using the exported version. That isn't very difficult, however.
Note that AntME's packaging task (currently under development) *will* have the ability to exclude JAD properties from the manifest in the way that EclipseME does. I'm using this feature as I want some of my custom properties to be in the manifest (so they can't be overridden in trusted apps), and some of them to only be in the jad (so they can be overridden). I recently started to use antenna to create more advanced build scripts, but I have discovered that with the EclipseMe exported build files, all custom properties are excluded from the manifest. Is there a way to change this behaviour to be more like EclipseMe? The WtkJad task does not exclude properties whwen creating a manifest so I'm not sure where the fault is.
