Markus, Trust me... I've thought pretty hard about the whole thing. Given the structure of the Eclipse build process and compiler this is really the only way to do things without rewriting the files in-place. In-place processing is not viable for many people as it messes with source control systems and team environments. The hook was never about my processing engine versus the Antenna engine... it was purely about providing the best user experience relative to the standard JDT tooling.
After spending two years to get to this point, I don't expect to remove the dependency on the hooks until the JDT provides a similar hook into their compiler. That doesn't appear to be anywhere on their list despite numerous requests, offers to help and a significant number of votes in Bugzilla. The hook is a pain to install, but once it is set up I believe it provides the best user experience.
