I've tested on my machine and I've seen this "hazardous" behaviour.
But when I debug it step by step, the same test case runs perfectly and publishes in all the sections that I've selected.
It is very strange. Can somebody else who can debug, try to reproduce this ?

THe steps :
Make a section "journalA"
Make a section "journalB"
Make sub section under journal A "topic 1"
Make a sub section under journnal A "topic 2"
Make a sub section under jounral B "topic 3"
Go onto a workspace, select a document
click on publish tab
All the sections tree is displayed
select all the checkboxes, or some of them
then sublit
you will see that the document isnot published everywhere as it was requested.
once we click on published, the form is displayed again, and we see that not all the boxes whe checked are checked
