Documents not showing after NuxeoShell indexation

Hello,
I followed the faq to reindex our Nuxeo repository using NuxeoShell, but all
the documents and folders are not shown when logging in (the "Section" does not
show in the tree). I see them when browsing with NuxeoShell though.
What do you suggest the problem could be? Is it only related to the indexes
and reindexing again could solve it?
