First, JBoss 4.2.0 is not yet supported, please use JBoss 4.0.5.

Wow, this is pretty old version in the 4.x line, and no longer
supported by many OS package install tools, wh/I presume is one reason
why Nuxeo bundles the "proper version".

Yes, we bundle a JBoss for that reason, and also because just putting nuxeo.ear in deploy/ is not enough, a number of JBoss configuration files have to be set up or additional jars installed for Nuxeo EP to work.

But in scenario where one has,
e.g. JBoss-4.2.xga already deployed, and wants to add Nuxeo to same
machine, what then? Besides the obvious tweaks to use different
port numbers, etc., running two versions/instances of JBoss seems rather
suboptimal.

The trunk version of Nuxeo EP works on JBoss 4.2.2, but we are still ironing out a few things so that the 4.2.2 experience is complete before releasing a beta. In particular, the transaction manager is less lenient than in 4.0.5 with non-XA datasources, and the web services setup is different. But fundamentally there's nothing preventing Nuxeo EP from working, and you can checkout the trunk (5.2- SNAPSHOT) and it should work.
