That's an interesting feature we had not considered yet.
If the password is stored together with the document then it's technically
possible to extract the text for fulltext indexing, as the pdftotext extractor
that we use has support for passing a password.
PDF2TextConverter could be extended to get the password from the DocumentModel.
Could you open a feature request in JIRA?
