do you mean SOAP web service (@WebService) or REST (with a restlet) ?
if it is rest, the best way to use the:
<extension
target="org.nuxeo.ecm.platform.web.common.requestcontroller.service.RequestControllerService"
point="filterConfig">
to add your service URL as transactional.
(a contrib looks like:
<filterConfig name="BigFileDownloaderRequest" transactional="true"
synchonize="true">
<pattern>/nuxeo/nxbigfile/.*</pattern>
</filterConfig>
</extension>
