Hi, If you're just creating documents and setting rights on them, i cannot see why you would use saveDocument (which is useful on document update). save() has to be called, otherwise changes would not be persisted to the backend. However it is costly, and it ensures complete rollback of the changes if the transaction fails. So you should only call it at the end of your complete operation, as long as all your changes are done using the same core session.
The two backends are implementation independent, but there are a few slight changes. If you're using VCS on your project, it would be better to migrate your tests to the SQLRepositoryTestCase (found in nuxeo-core-storage-sql-test), just to be sure and accurate.
