Those files are generated from templates.

You can change the generation behavior: for instance, making it generate files
only one time by setting
nuxeo.force.generation=once ("once" is only available since Nuxeo 5.4.x).
You can also disable it (nuxeo.force.generation=false) but you have to run it
at least one time to generate all the
needed files.
Best practice is not to modify files in nuxeo.ear but create your own custom
template. This way, backups, upgrades and
multiple deployments will be easier.
Did you change those files in order to use another database ? Isn't there
already a database template satisfying your
needs ? If you think Nuxeo is missing a useful template, thanks for giving us
some feedback with more details, we'll add it.
