I already found the solution. It is not necessary to change
the folders structure. The only thing that I had to do was
change the name of my file, in my case, as I wanted to
create some buttons in the user services area, I had to
change the name of my file to the same name that nuxeo
server uses, in this way, when I insert my plugin, my file
will overwrite the nuxeo's file. For example in my case I
had to change the name of my file to 
user_services_galaxy.xhtml
(nuxeo.war/incl/user_services_galaxy.xhtml) If someone needs
to modify something from the user_service, footer area or
any other area, you need to go to you nxserver folder and
find the path and the name of the file that you would like
to overwrite,then create the same path and use the same
files names in your eclipse project.
