Question 1: Those files are overwritten by the customizations coming from original jars. You have to use the standard Nuxeo extension mechanism to have your changes persist. You can start here to learn how to approach it: https://doc.nuxeo.com/x/NoAO
Another way is to use Nuxeo's customization tool - Nuxeo Studio which greatly simplifies the process. Please note however that it is a commercial offering. Question 2: The default behavior within a multiselection vocabulary is based on the OR condition (that is, it is not restrictive), so at least one of your selections must match.
