It sounds like a bug.
There are 3 themes (one for each tab) and obviously, what
you describe is that the theme editor is only able to save
changes on one theme, and changes on the other themes are
discarded.
Did you tried to make changes one by one? You change one
theme, save and restart to check, and then go back to the
Theme Editor and change another one, ... ?

Hi,
Customized themes are stored in the themes folder on the file-system under:
/opt/tomcat or jboss/nuxeo-dm/nxserver/data/themes/
can you see if there are 1 or 3 themes in the folder? the file name
pattern to look for is theme-<theme name>.xml
