Hi Gabrielle,
In my lab we use the cell counter in ImageJ to individually mark and
total different retinal ganglion cells on retinal tissues from pictures.
This would probably work really well for your coral polyps. Here is a

Once installed, just open your picture though the program. Then go to
Plugins at the top, select 'Analyze', and then select 'Cell counter'. Once
the cell counter window pops up, click the Initialize button. Select the
counter you want (e.g. type 1, 2, etc...) and then click on each polyp. It
will add up the total in the cell counter window. Hope this helps.
