Title:
You need a 'system import map' and this corresponds with the 'Imports' tab within the System Configuration application.
 
Basically, you associate a directory and possibly a file extention with a system import map.
 
The system import map is a small stub of a map that fills in the 3 keys that allow Gentran to know what map to run the data through.
 
You have to use the application ID and application aliases. 
Break maps are for stripping off the ISA and GS segments.  You don't need to mess with those at this point.  
 
You have probably pursued this with their tech support and probably got the answer "Take the mapping course"
 
Hopefully my hints combined with whatever you can glean from the manuals will solve it for you.

Subject: Gentran NT Mapping Help

I have created an inbound EDI comma delimited (positional) to positional map.  I am unable to get this map to translate because Gentran is not relating the data to the map. I would appreciate any detailed instruction you may have regarding: break maps, partner relationships, and splitter entry's with inbound positional mapping.
