I tried to post this yesterday but there was some problem with the

Yes we've got a phone company using PGP encryption with X12 for doing
orders. Using PGP is very straightforward. Network Associates does
provide tools for using it although their support is pretty bad - it's
easier just to grab the free version of PGP which has a command line
interface.
(although it's not free for commercial use - although working out how to
pay Network associates could be hard work)
Phillip Zimmerman's book on PGP is a good guide on it.
We were considering using PGP for a project for the CDC involving 30 sites
which needed to encrypt medical immunisation data - but we found a better
alternative
called GNU Privacy Guard. I liked it better than PGP since unlike PGP it
doesn't rely on any patented algorithms - it based on open standards and
free for commercial or private use. It's somewhat compatible with PGP - it
would be worthwhile trying to see if it compatible with your counter-parties
version of PGP since it's just as usable as the command line version of PGP
(easy enough to evoke from a shell script) and free (most importantly of
patents).
