Vinodh, I too have only a handful of partners on AS2 and the rest through the VAN. But, my system has been running for almost 3 years now and I've never seen a priority issue before. The only priority settings I know of are at the BP level, and that wouldn't help in this case because the same BP is running.
I'm just racking my brain to see what might be causing your issue, and I feel your pain! I've had other "weird" things happen with GIS too. I think your best bet will be to call Sterling and get a case open with them, if you haven't already. Sorry I couldn't be more help. Again, good luck.
