In Expedite 4.6 SSL encryption was provided by the open source Stunnel utility. With 4.7 Expedite uses the openSSL libraries itself. This implies that the encryption is established for the whole session. There are free ftp-s servers and clients available, such as Filezilla. Alternatively S/Mime can be used to encrypt the file, rather than the transmission, or you could just go for AS3.
