Hello, Mystery resolved, and it's not a bug!
Matjaz Gregoric found the reason for the missing scores on the Progress page: the exercises were set to only be visible to a specific content group. Content groups work together with cohorts - you can make content groups only visible to a single cohort. We were using staff accounts, and so we see all content in the course, but a regular user will only see the exercises if they belong to the cohort that is linked to the content group.
