Automatic detection of a proxy server is defined in the DHCP configuration. When a client machine retrieves its Dynamically(or perm static from DHCP) assigned IP it also retrieves values like where the wpad is, DNS servers, routers, etc. Most likely if the student machines are getting a dynamic IP, then they will always on 'auto' want to point to the Endian box, not your teacher machine with the windows proxy on it.
Viable solutions are: access control lists in your Endian proxy, to only allow the teacher machine access. Thus when 'automatic' is on for the student machines then they will get an access denied. Don't use a windows proxy machine. Setup the proxy under Endian properly to perhaps use LDAP authentication, restrict times users can access it, etc. - it's pretty capable. Is transparent proxy on or off? Turn it off, maybe this is the problem. If you don't understand how the transparent proxy works - just let me know. Segregate the student machines from the rest of the network. Have two Network cards in the teacher machine and everything has to go through there. This is.. messy with a windows machine however to forward things properly, and then also to setup DHCP on the windows machine to only push DHCP to one network interface (student machines) Hope this helps a bit.
