You didn't list the owner or permissions of the directories in /var/ntop/rrd/flows/
It's possible that if you changed them correctly, it would all work. However, it's also possible that rrdfix.sh just wasn't written to deal with all the files from enabling the plugins that you did. If you can't resolve it, and if no one else can offer a better suggestion, I would back up the efw, reinstall from cd, and then restore.
